GDEMU + SD Card Maker question...

I haven't had the luxury of using the SD card maker since I'm a long time Linux user, so I have a couple of relatively slow loading and disorganised SD cards as I've dumped games as I go. I was wondering: if I were to borrow a friend's Windows laptop and use SD card maker, will the app automatically organise all my games in alphabetical order even if they are already organised in numbered folders and such? Or will I have to spend time trying to reshuffle the games manually?
