I noticed this too and was curious if the Linux compiled version had better quality audio? The odd thing is the dca3 net instructions mention using "(Linux/mkdcdisc)" but DreamSDK seems to be windows only. Near the bottom of the page about building the .cdi it says that Linux is 700mb and Windows is the 260MB number. It just must be how the 2 operating systems compile. Maybe fluff, who knows. But the 2 vastly different numbers are expected.

The size discrepancy is the dummy file that mkdcdisc creates in the disc image, whereas the Windows version of mkdisc doesn't. I think.
You can create a dummy file yourself using BootDreams in Windows using the repack data files as the disc files source.
