Zero Gunner 2. For me this game is just perfect, the rotation, level design, bosses, just awesome. The gameplay and controls are as smooth as it gets (once you got used to it). Also not so harsh difficulty for a Psikyo game.
Both Giga Wings, Mars Matrix and Gunbird 2 follow close behind. Reflecting bullets and collecting lots of items is fun as hell. As for Gunbird 2, this game has the best character selection and weapon variety I´ve ever seen in a shooter. From the others I own: Under Defeat is still good, but has some flaws (gameplay feels a little wishy washy overall). Ikaruga is well... overhyped. The polarity gimmick is fine, but the chaining system sucks. I mean it´s ok having to learn the levels, but you have to memorize like every pixel, I hate that.
Next on my wish list is Shikigami no Shiro 2, this one also looks absolutely awesome.

Ya, it's definitely overhyped due to "rareness", but the game has it's really strong points: overall beauty, audio and difficulty. Therefore it's my #1.
I must admit I have not played every game listed.

Of the ones available in this poll I went with Trigger Heart Exelica. Zero Gunner 2 was close but no cigar. I own most of the titles in the poll but can't say I play them even a fraction as much as I play Trigger Heart and ZG2.

Shikagami No Shiro 2 did not make the list, but it's one of my favorites. I prefer games that allow two simultaneous players, and SNS2 does that well.
Sticking to the list, I think I have to give it to Under Defeat...
