So I eventually managed to figure out my problem. I thought you were supposed to burn the RetroDream.cdi and load it from there. But the answer is to use DreamShell Bootloader instead. Now everything seems to be working.
Now everything loads using isoloader 0.8.0, rather than 0.6 like earlier. Unfortunately, while some games work better, some just doesn't work at all anymore. Dolphin Blue for example crashes on the Atomiswave logo. The music plays, but the animation does not start. I have confirmed that my presets are the same between 0.6 and 0.8.0. Did something change that broke compatibility?
EDIT: Ah maybe I spot the difference. In DragonCity's premade package the contents of DS/firmware/isoldr/ is way different than it is in the newest release of dreamshell. Maybe the selection (numbers) doesn't add up properly anymore?
EDIT2: I think what's wrong is that the DragonCity pack has the firmware files named 1,2,3,4,...18.bin, in accordance with the selection in the RetroDream menu. The new DreamShell files are not named in this way, so they do not override the old versions.
Auto will just select isoloader 0.8.0 but that does not work for all titles.
What would be the smartest way to handle this problem? Renaming the new files to fit the old naming style?
Dragoncity included a text file that explains what each file is. Here is a screenshot showing that with the new Dreamshell files placed behind that:
