Toy Commander for me. Still keep coming back to it all these years later. Just nails the house and the missions are always fun to explore.

My favorite is definitely Mars Matrix, which is also an innovative puzzle shooter, though more organic and chaotic than Ikaruga.

The ones I played most back in the day, though, were the Power Stones and Grandia II.

Additional shouts out to Nester DC, which my bro got a copy of from a friend and I sunk many hours into back then. Sturmwind, which was the first commercial homebrew I bought, and got me into shmups, though I think I like Fast Striker the best of those. Cave Story, which is a really excellent game to have a DC port of.
